This change to URL structure is correct. If you look at the URL in your browser now you will see the updated structure with the expected https as well as gis.meta.
And if you type into your address bar meta.gis.stackexchange.com it will automatically update to https://gis.meta.stackexchange.com.

I thought this was just because you do not yet have the approve tag wiki edits privilege that comes in at a reputation of 5,000.
I also wondered whether there might be a tag wiki edit pending.
When I look at https://gis.stackexchange.com/tags/error-000666/info with moderator privileges I see:
so I could easily create the tag wiki by clicking Create Tag ...
I did further research by examining the HTML source for the page. It turns out that the gap is supposed to be occupied by an ad. Since I have an ad blocker enabled, I just see blank space.
It is not clear why the gap only appears on GIS and not any other SE sites for me. It is possible that an old or incorrect ad format is being fed to GIS for some reason.

In the type-in field at the top I always paste the URL to the duplicate rather than its title.
I had not noticed the suggestion that a search could be used, though.
Rather than a bug I think it is an in application documentation error but the bug tag on this should attract the SE developers to clarify whether the search option is expected to work.
I had not noticed this but, if I have understood your concern about it, then I do not think it is anything to worry about here because we always try to ensure that we have a code language setting for any code tags used on the site via Any coding tags missing code language setting for syntax highlighting?
I think that the link should be removed from that location.
However, since it occurs in the Help Center of every site including Stack Overflow and Meta Stack Exchange, for that to happen will require a software fix at a level higher than the site-specific issues that we can deal with in this Meta. That level is Meta Stack Exchange.

For Firefox users, a simple solution for code within scrollable windows, such as your example, is to click in front of the first character of the code window and hold down Shift + Page Down until it reaches the bottom of the window. Voila, all the code is selected and you can then copy-paste as usual.
